you should get both your boarding pes when you check in in NYC. You will have to go thru immigration (there is no pport check between Germany and France, so as your first point of entry into Schengen area is Germany, you have to show your pport there) but not customs. As long as you don't have some third-world pport which they want to check thoroughly, you should be fine; go straight to your connecting gate after that.
